Synthetic Data Generation

Synthetic MUC1 VNTR sequences were generated using MucOneUp v0.19.0 (Popp, 2025; https://github.com/berntpopp/MucOneUp). Diploid haplotypes were simulated with [specify: fixed/random] VNTR repeat counts ([specify range/distribution]) using probability-based repeat transitions defined in the configuration file (provided in supplementary materials). [If applicable: Mutations were applied at positions [specify] using the [mutation name] mutation definition.] [If applicable: SNPs were integrated with a density of [X] per kb.] Sequencing reads were simulated using [Illumina/Oxford Nanopore/PacBio] parameters with [X]× coverage. All simulations used seed [number] for reproducibility.

Example (Filled)

Synthetic MUC1 VNTR sequences were generated using MucOneUp v0.19.0 (Popp, 2025; https://github.com/berntpopp/MucOneUp). Diploid haplotypes were simulated with fixed VNTR repeat counts of 60 repeats per haplotype using probability-based repeat transitions defined in the configuration file (provided in supplementary materials). The dupC mutation was applied at haplotype 1, position 25, to generate a mutated reference for variant caller benchmarking. Illumina paired-end reads (150 bp) were simulated with 100× coverage using the w-Wessim2 pipeline integrated in MucOneUp. All simulations used seed 42 for reproducibility.

Note: Verify the original source of any VNTR database you use and cite accordingly. The example database in this repository is provided for demonstration purposes.

Illumina Read Simulation (w-Wessim2)

Illumina read simulation was performed using the w-Wessim2 pipeline integrated in MucOneUp, which utilizes ReSeq (Schmeing & Robinson, 2021) for error modeling and BWA (Li & Durbin, 2009) for read alignment.

Oxford Nanopore Read Simulation (NanoSim)

Oxford Nanopore read simulation was performed using NanoSim (Yang et al., 2017) integrated in MucOneUp with diploid split-simulation to ensure balanced allelic coverage.

For now, cite the GitHub repository using the software citation format. The manuscript is in preparation and this page will be updated when published.

How do I cite a specific version?

Include the version number in your citation:

Do I need to cite external tools (ReSeq, NanoSim, etc.)?

Yes, if you use them. If you simulate Illumina reads, cite ReSeq and BWA. If you simulate ONT reads, cite NanoSim. See Acknowledging Tool Dependencies.

Can I use MucOneUp in commercial research?

Yes. MucOneUp is licensed under MIT, which allows commercial use. However, please cite appropriately in any publications.
